Short version: The checkouts.cvs has some info on a deleted file (or
something) in www/jakarta-tomcat/files - but the directory has to be
empty...it's a bit confusing and I never bothered to understand it
myself, but a close read of the PR will help (enlighten us if you
will... :)

The reason it messes up though is a CVS repo problem and a bug in cvsup.
The new cvsup has been fixed to just giva single warning, and then do
the dirty work itself, instead of dying. So this won't be an issue in
the future.
